Top level program directory (all 4)

Will the testing program also be run in the same directory? I need to know if I need to account for different directories in my top level script because currently I am just assuming that whatever calls the top level program is in the same directory as my top level script and other scripts. Right now if I call my program from a different directory and I give the path to the program and tsv file it does not work.
